This is a general, and mathematically automatic, result. The increased frequency of homozygotes in subdivided populations is called the Wahlund effect. In population genetics, the Wahlund effect is a reduction of heterozygosity (that is when an organism has two different alleles at a locus) in a population caused by subpopulation structure. The Wahlund effect is one such way that problems in your study design may incorrectly result in inferences of inbreeding.

The degree of inbreeding is unlikely to be high enough to account for our data and some of the silent alleles postulated are not thought to exist. We therefore favour the explanation of genetic differentiation and the so-called Wahlund effect.
